HTML5 - warnings are related to deprecated attribute 'type' for script and style tags, indeed these attributes theoretically are not needed anymore in HTML5, but they can help on some unusual server environments and also are related to 3rd party extensions and Joomla core.
I think it is useless to modify that - you can safely ignore these warnings. These issues should have no negative impact on the site in any case.
CSS3 - warnings are related to Bootstrap 2, so partially also to Joomla core. The same as above, you can just ignore these issues.
Additional style prefixes and 'CSS hacks' should improve browser compatibility and are highly recommended.
CSS validator is just too strict in some cases.
